Pokégear#
A specific file ("pgear_gra.narc" in the leaked repository) that was seemingly accidentally compiled into the final game contains a fair amount of early UI assets for the Pokégear. According to the repository, the file was last edited on July 30, 2007.

An early map icon for Ethan. It's a bit smaller than the final, and uses his old cap design from Gold and Silver, with the entire front of the hat yellow and the back black.
An unused map icon for the Pokégear. It very closely resembles the female player character from Pokémon Crystal, Kris.

Early icons for Entei and Raikou. Pixel-wise they are the same aside from the early versions lacking the white outline, and slightly different colors being used, generally.
A map icon for Suicune, who doesn't roam in the final due to being tied to certain story events. It might've been planned early on to not implement the Crystal storyline involving it and have it roam, like in Gold and Silver.

A couple other UI elements were found. The large grey arrow was originally two small pink arrows.
A Pokégear phone number list filled with placeholder characters.

All of the the early icons are much smaller than the final. The apricorn in particular is much less round, and the lightbulb was completely changed into a house.
An earlier version of the town map, with even some modular pieces below it ready for placing. The map has a few noticeable differences in terms of layout, one being that the Safari Zone is completely absent on the west side of the map, alongside the Battle Frontier. The background land and mountains use lighter, more faded colors compared to the final, and there's more detail on the mountains, too. There's a lot of detail in general missing from the early map, however, with no trees around Ecruteak and the Lake of Rage, Mt. Silver isn't distinguished from any of the mountains around it, there are no whirlpools near Cianwood, the Slowpoke Well is nowhere to be seen, and Ilex Forest is much less dense. Conversely, there's some details that were removed or changed in the final. The caves appear much smaller on the map, New Bark Town seems to have a port south of it, the Olivine Lighthouse is visible, something that looks like a railroad can be seen north of Saffron City, and there's two small holes northeast of Vermillion City, which is also represented with a large square instead of a small one. Further, the small squares are blue on the early map, while they're green in the final, and the red squares are pink in the early one. All non-water routes are also displayed as yellow instead of white.
Early Pokégear#
An early, unused version of the Pokégear, with a different UI and color palette.

Cherrim's Sunshine form has both an unused front and back sprite frame for a sending-out animation, which is normally impossible to see. Cherrim always enters the battle in the Overcast form, even when the sun is already active. These sprites are carried over from Pokémon Platinum.

Animated Recreation |
|---|---|
There exists an unused second animation frame meant for Cherrim's Sunshine form in the Pokémon menu, which is unused as the menu will always show the Overcast form. The first frame can naturally be seen in the Pokedex. The sprite is exclusively found in HeartGold and SoulSilver and doesn't exist in Diamond/Pearl or Platinum. An entirely new Cherrim sprite was made for Black and White.

Pokéathlon#
A happy little leftover!
A happy little monster!
A series of drawn numbers ranging from 1 to 5.
Four multicolored squares. Put together, the white characters inside spell "アイコン" ("Icon").
A group of (used) Pokéathlon graphics, with a handwritten comment left over.
Some small sprites, with a developer comment on the bottom.
Two unused backdrops, two extended versions, and a placeholder grid.
Pokéwalker#
Boxes filled with the numbers 0 through 29, presumably representing the Pokémon displayed when placing one in the Pokéwalker.
Overworld Menu#
Two unused menu graphics.
PC Box Graphics#
A pixel Poké Ball, found with the PC Box sprites.
Diploma Graphics#
A placeholder sprite, possibly representing a trainer.
A circular placeholder sprite resembling Jigglypuff.
Wi-fi Plaza#
Four images found with the Wi-fi Plaza games' graphics.
Arceus Event#
The NARC file located at a/0/2/4/5 contains the assets for the Sinjoh Ruins cutscene. It includes the following unused images. The file names are taken from the leaked HGSS source code (files at the ld_arceus folder).

The arc02 image is part of an earlier set of drawings of Arceus' face.
The big10 image seems to have palette issues.
The egg01 image is part of an earlier set of sprites for the hatching egg.
The circle images are leftovers from early revisions of the scene that included Arceus's sprite embedded onto the image (instead of overlaying it). The geometrical shapes also appeared in a different order (the big circles first, and then the details).
The rest of the images (culture, disaster and nature) seem to be just stock images. However, they don't seem to come from the Sozaijiten library like the used assets (which might be one of the reasons they ended up unused).
Miscellaneous#
An unused design featuring Poké Balls, including some sort of instructions at the top of the image.

A crudely drawn image of an Electrode. Missing the top of its body.
The word "Dummy" in yellow, probably handwritten with a mouse.
More written text, stating "ポケー" ("Poké") and "ポケモン" ("Pokémon"), respectively.
Another series of boxes containing the numbers 0 through 29.
One more group of squares that spell out "アイコン", e.g. "icon". Smaller variants of the placeholders for the Pokéathlon?
