A shot of Grimace's Highlands, stage 6. The bird enemy has different graphics from the prototype and final game. While the gopher appears to be an early version of Goforit, it should be noted that they already have their final graphics in the available prototype... however, Fineous uses these early graphics in the prototype, albeit with the addition of their characteristic sharkfin that they would keep in the final game.
A shot from Hamburglar's Hideout, stage 1. The stage background is black instead of red, and the fire effect on the lava does not appear in the final game or the prototype. The Kid has a red outline, which seems to have been accomplished by overlaying an outline sprite on top of him, since otherwise this would break the NES's palette limitations. In the final game, the only environmental effect that causes a sprite to be overlaid over the Kids is being hidden behind clouds, and even then it's a much smaller overlay sprite which just shows their eyes peeking through.

This screenshot appears to have been flipped horizontally, as in the prototype and the final game, shadows cast on background scenery are always cast to the right, not to the left as seen here. Re-flipping the screenshot reveals that this level layout is an exact match for the prototype version of Grimace's Highlands, stage 2. The bear enemy facing the screen does not appear in the prototype or final game. Additionally, the bridge tiles, the grass, and the shadows they cast on the dirt are different from the prototype and the final game.
